If you just want to change the project data folder, then it looks as if the only changes you need to make are within the webshare-2go.min.js file.
Replace every instance of ws2go-data\project(or whatever) with the file path you need. Or, if you copy the whole ws2go-data folder to another location, you'll want to add the location as a prefix so that it reads C:\\whatever\ws2go-data\project etc..
That should work, let me know how it goes, and i'll give it a shot when I get some free time.

Tried changing webshare-2go.min.js with no luck. I did get it to work using a symbolic link though.

I haven't found a way to group projects together in WebShare 2 Go 2.0 like I could with WebShare Server using Windows folders.
