Looking for advice on how FARO As-built would model a pipe with trimmed elbows and skewed flanges? My meaning is the existing pipe was welded up in place without following any of the normal conventions and the elbows are trimmed to a non-standard angle and some of the flanges are skewed. We want to make an accurate isometric drawing . See attached some samples.

I've done a few of these jobs. I normally work in cyclone for this stuff, but I'll explain my technique and you might be able to make your software do it.
I normally pick the space between the bolts on the flange for as much as I can see and fit a plane to this, then use this plane as a UCS. I then pick two opposing bolts and draw a line between them then half it to find a rough centre, then create all the bolts using this centre and adjust to fit. Usually by this time I can compare to the ASME tables insert and give the flange a thickness, and I have the centre of the pipe or flange to create piping. Cyclone can then easily create a elbow from the pipes created and I edit the ratio until I get the fit I need. I send this through to CAD and draft up.
Its a bit fiddly but works well for tie points.

I use Phill's technique of fitting a plane to the flange face, then I extract a circle from the points parallel to the plane and base the rest of the model on that. (in Rhino 3D)

I work on similar projects and the only way I could generate isos was to bring the point cloud into Plant3D and model the pipes. This will give you the correct center to center dimensions but I needed to also provide section views to show the flange tip, skew, and bolt rotations.
