Thanks for the post, I read your whole tutorial. Question, I once saw a macro that would let you select all the reversed surfaces on your CAD model as long as they were connected, and correct them. PW dosen't see them as bad so the old CTRL Q won't fix them. Picking them one by one is time consuming.

I never had that problem, but I would think that if it didn't detect properly, it is because it didn't properly detect the surfaces stiched together or there could be an intersection that cause the software to think that a surface is stiched to 2 surfaces of opposite direction,and Polyworks doesn't know what to do with it.Thanks for the post, I read your whole tutorial. The default values for this detection may be tigher than your CAD program. You should try to play with these parameters:
