PTS has worked just fine for me. Never a problem.

I use e57.
In case I need some basic filtering I create a copy of the registered scans. Then I import them in recap from fls format to do either filtering or decimation, and export the final result in e57 format. If no for filters are required I export directly from Scene in e57.
Decimation works very well in Cloud Compare, but the basic filters in recap offer a nice cleaning at the expense of some processing time.

We've used 3D Reshaper for measuring steel deflection. Worked pretty well, but I may need to try cloud compare.

We use e57 in the windows version of CloudCompare. The Mac version doesn't support this format. :?
E57 keeps the tree structure intact of different scans or different point clouds.
