Something similar has happened to me with drone data. To fix I would import into CloudCompare and save the cloud as an e57. When I import into Recap or Scene that usually fixes it. If scaling ("feters") is an issue, you can rescale in CloudCompare.

So I fixed the issue, but was not able to solve the problem.
1. Tried individual PTX's --> no luck
2. Tried individual e57's --> no luck
3. Tried PTG -- > 1kb file?
Then I decided to try the original Cyclone modelspace, prior to any point cloud cleanup. That worked as a PTX. I did not try e57 but suppose I could.
So somewhere the process of creating a new modelspace from a fenced point cloud selection in Cyclone caused the resulting exported data to be incorrect in ReCap, although re-importing that same e57 into Cyclone showed no data loss.
Ryan -- be glad to share if you'd like to look. I am still waiting to update ReCap.

Funny this issue just came up. I am also having the exact same problem with exporting e57 from Scene into ReCap. Tried a project of 30 scans and several of the positions had missing chunks. Tried single position e57 export and same thing. I ended up exporting as ptx but takes much longer.

PTX doesn't always work for me. Sometimes the units come in wrong ("feters") but not always. Wow, that is pretty bad. I don't recall having issues from SCENE --> RECAP, personally. Did you cleanup any points in SCENE prior to export?

3.0.0.52 is pretty old (released March 2016), so please let us know after you've applied the updates. I did a quick search of our release notes and didn't see anything that sounded like exactly this issue, however.
Two other thoughts:
1. Disk space. Make sure you have plenty of space on both the drive you're using for the project, as well as the drive you're using for your ReCap temp folder (see app settings to change that).
2. Anti-virus. If you have an active-scanning type AV installed, try disabling it. I've never seen one do this exactly, but we've had other issues in the past.
